I ran into this issue because I chown -R root:admin third-party applications in /Applications. I thought that this was a best-practice, and that applications in /Applications should not be owned by normal users. Changing the owner back to my user account allowed updating. Mac OS X apps that use Sparkle support updating root- owned apps by prompting for a username and password.
