FWIW, I also have this problem. I'm using Chromium 4.0.289.0 (Entwickler-Build 35435) on ArchLinux, using their package. The problem also exists with the "official" ZIP file from http://build.chromium.org/buildbot/snapshots/chromium-rel-linux/35435/. Erasing ~/.config/chromium didn't help (well, besides, of course, that it deleted my settings/themes). So, it's neither related to wrong permissions on ~/.config/chromium or a "special" build.
