If you're running a decent anti-virus/anti-malware program like "Avast!" it should automatically scan every download initiated by a browser anyway. I know "Avast! 4.8" does that for me with IE 8.0b2, Opera 10a1, Firefox 3.1pre and Chromium (latest "passed all tests" build).
Basically all Chrome has to add to the download dialog box is a "Save" or "Run" an ".exe" after downloading with a check box labeled "Remember my choice for this type of file" or something similar much like Firefox and IE already do. Then your anti-virus program should monitor your download automatically and start yelling and screaming if it finds that the ".exe" file is infected.
