Definitely do *not* put Chrome bookmarks in the Favorites folder, and
certainly *not* for the reason of "I don't know how to backup Chrome
favorites".  As well, it is *not* desirable for Chrome and IE to share
the Favorites together through the Favorites folder.  Separate
applications from different software vendors should keep their data/
information/files separate and distinct from one another.  It can only
lead to problems, conflicts and errors if one software tries to use
something designed by another software unless such interaction is
specifically allowed.  And I cannot say with any certainty that the IE
Favorites folder is necessarily designed to be interactively used by
other browsers.

As well, all other browsers keep their own set of bookmarks.  This
only makes sense in terms of bookmark management, and especially for
Chrome for bookmark indexing and searching.  It would probably be
entirely infeasible if Chrome's bookmarks could be changing anytime
depending on the contents of the Favorites folder.

If you really want to keep your bookmarks in sync between Chrome and
IE (and any other browser you may install), you should use a browser
agnostic method to do that.  For example, Google Bookmarks gadget for
iGoogle or del.icio.us or many other web services.

Finally, to backup your Chrome bookmarks, you should backup:
   C:\Documents and Settings\<username>\Local Settings\Application Data
\Google\Chrome\User Data\Default
   (sorry, I don't know the folder name on Vista)

That directory contains all of your user settings, including history,
cookies, preferences, and a file called "Bookmarks".  You could backup
just the "Bookmarks" file or your entire user profile directory.  As
well, if you create multiple user profiles for Chrome, you will have
other "User Data-PROFILENAME" directories, and you may wish to backup
those as well.
