I guess what you need is the Google Gears permission settings.Go to the Wrench-->Options-->"Under the Hood" tab-->"Web Content" section-->"Change Google Gears settings" button. Remove the Reader website (it is "www.google.com", not "reader.google.com") or change the permission to "Allow" instead of "Deny". Note that I am not sure of the full consequences of removing "www.google.com", since other Google Gears features for Google products may depend on it, so to be on the safer side, just change the permission, because it may reset your offline\Gears data for these Google products (online information should not be affected, anyway).
