I do but cannot see anything related. The Pi’s load is on a constantly low level.

I have just stored a screendump of gpsmon. If the issue returns later today I will create another one. Maybe this helps understanding this.

Do you also monitor the CPU and disk load on the Pi?  (iops)
It could be that during heavy loading the accuracy of the PPS tracking 
decreases.
Maybe something is loading the Pi?  Like some VPN or a DNS resolver with very 
large blacklists?
