cilly.bat has indeed disappeared, but I have tested on cygwin the new pattern and it works fine. There is now no difference between Linux and Cygwin in fact: you have cilly.byte and cilly.native (resp. bytecode and native executables) as well as the perl cilly wrapper. All of them are installed into bin/ when you run "make", and into "%prefix/bin" (with %prefix=/usr/local by default) when you run "make install". Let me know if this helps.
