ffmpeg can encode mov too AFAIK.
Anyway, I just tried loading in the trailer for Big Buck Bunny, which is
encoded in AVC. That is, the fourcc is avc1, and the selected video codec by
mplayer is FFmpeg H.264. Cinelerra can load that.

avi h264 with avc1 fourcc, Cinelerra crashes.
See? That's the difference you asked for :)
One is tempted to believe, that codecs and containers are completely
independent. But reality looks much worse. IMO being as incompatible
as possible is part of the marketing strategy of some big companies.
