This can be avoided enabling frame dropping that will make the preview of the video in the Compositor less fluid but will preserve synchrony and won't affect the quality of the final rendered file. To enable this option go to Settings → Preferences → Playback - Video Out and disable the Play every frame option (enabled by default). Is this your case? Ciao!
