Cisco is moving towards 802.1q as: 1) Standard 2) Native VLAN allows non-trunking aware devices to participate 3) Lower overhead
802.1q is slightly less secure as there is a native VLAN. This could be a concern as packets injected into the trunk will be allowed and could be used for an attack vector.
