We have 2 6509's with Native and 4 with "set based". I really like the Native. When you are jumping around between 3500's and 6500's it is nice to have a common IOS. We have had no issues with the native and few with "set" based. I here Cisco is working on phasing out the "set" IOS, so it may be a good idea to start out Native from the beginning.
