There is no good way to customize the printed or emailed invoices. Currently it's all coded into outputinvoices function in the billing.inc.php file located in the include directory.
I think it might be a good idea to add a template system to it eventually that lets one customize the look of the invoices. I've added this feature to the bug/issue tracker.
