I noticed the other day when I switched freshclam from cron to daemon that it was not logging since logrotate ran. I HUP'ped the daemon and it was fine. I also put "copytruncate" in the logrotate script. You could also tell logrotate to HUP after it is done.
Not sure if that solves your problem....
