I had the same problem some times ago.
Freshclam now have its own /usr/local/etc/freshclam.conf file, and the clamav FreeBSD port recently changed the default location for the signature DB. As a result, you probably now have your clamav.conf still pointing at the old location (because the conf file is not overwritten during upgrade) and the freshclam.conf file pointing to the new one (because it's been freshly installed on your last upgrade)
