If I update database with freshclam will it restore

That's why you put the modified files in a different
directory, and tell clamd.conf and clamscan to use the new
directory. Let freshclam continue to update the *cvd files
in the original directory, which you aren't using anymore.
If you need to use this custom database for an extended
period, write a little script to do the [ unpack | edit |
move ] procedure. You can even trigger it automatically
with freshclam's OnUpdateExecute option.
