My (CentOS) systems use a physical file:

LogFile /var/log/clamav/clamd.log

Perhaps your run script was doing redirection and it was changed by the
upgrade?

I don't think so since the upgrade on every other server went just fine. I assume it has something to do with FreeBSD and the logging function of clamav but I have no idea what may have changed in clamav to cause it.
