At this point I think I'd be looking for more logging. If there's any verbosity that you haven't already enabled then enable it, and if there isn't then it's probably time to add some. In cases like this I'd add extra logging statements in the sources and rebuild. It's not unusual for it to take several iterations to get to the bottom of the problem, because you don't really know where the extra logging is needed. If that sounds a bit depressing, how about spinning up a VM with some more popular distro like Ubuntu or Debian to act as a local mirror?
