HI, Quiescing Bono will take a long time to finish, as it must wait for all active registrations to timeout. So if you have a re-registration time of 10 minutes, it can take up to 10 minutes (20 if using UDP) for the bono quiesce command to complete. So I suspect that you didn't wait long enough. If you're not worried about preserving service when restarting Bono, you can just stop it with:
sudo service bono stop although this will not preserve existing REGISTERs. As for the alarm question: that alarm is benign. Any alarm which ends with a ".1" means that the alarm is cleared and there's no issue. To find out the version you have installed, you can run dpkg -s clearwater-infrastructure which will include "Version: xxx" in the output.
