I too keep my master collection on a trusted USB HDD. Check Prefs:Music Library. There are 2 options: "Update the library when Clementine starts" and "Monitor the library for changes"
If you post exactly what you did, I can test on my system and report back. I'm on OS X 10.11.6 btw.
