As Guille has said, using "search and replace" will allow you to edit your playlists on the windows machine.
Even simple notepad has this facility.

As you have discovered, the playlist files are generated and stored locally on the machine you are using. This will only be a problem for you if you envisage switching back and forth between your Windows and Ubuntu machines - each will maintain it's own playlist files. If you make any new playlists and export from one to the other then you will have to edit the playlist files again to use the correct "root" for your music files
on your current machine.
