You should be able to destroy all system vm's. This can be done via the UI or API. Just make sure the vm's are in a 'Stopped' state. This can be done by hacking the db, setting the state in the vm_instance table. Disabling the zone while doing this will prevent cloudstack from trying to start the vm's, and the destroy action can be taken while the zone is offline.
