Hi Peter,
First, I'm not expert, I'm just linux user :)
I had same problem few months ago when I upgraded from RH7.3 to MDK9.1
My folders was in "maildir" format and I had exactly same situation as yours. 
What I did? I kissed goodbyu my poor backup :( and now I'm using "mbox" flat 
file format and I can make backup easy. My wife is much happier now :)))
I read that "maildir" is much better format than "mbox" (faster for search, 
blah blah blah) but this is not very important for me, because I don't have 
big email traffic on my box. Anyway, Kmail offer this choice and I use it :)
