One thing I can think of is this. Does your user account do anything when logging in? (Like prompt for anything, or output data). I'm wondering if Fish might be successfully logging in but can't determine how to get to command prompt to issue commands? (I'm not sure which mechanism Fish uses). I also seem to recall fish requires perl and some modules to be available. Does your normal user account have same permissions as root to access any perl modules, and perl itself?
