Are you sure that the beacon and probe frames are being blocked and not something else (like dhcp)? My understanding of shorewall is that it worked on the TCP/IP layer (with iptables) and not on the lower level of beacon and probe frames. This would also explain why once you are connected and have an IP address, you can start shorewall with no ill affects. You could also try running tcpdump on both ends and check the communication there.
