I use sieve, it filters all messages into various IMAP folders.  

If your mail server is local, a few MUAs supports sieve directly (eg
can create sieve rules).   I do not believe that authentication is
encrypted, so this is not recommended over the network.

There is a web front end called smartsieve that can be used to create
and manage sieve rules.

Also, the web application framework called horde (web based email,
calendering, task management etc...) has a really good interface for
building and maintaining sieve rules.  The webmail app is also fantastic
in and of itself.
