Building from source is really only usefull in the lab, and as a learning excersize. If this is going to be a production machine then you will have problems down the road. It is a matter of when not if. It is probably worth picking a distro and learning their layout. I use Debian because originally they were the best at the updates and security patches (they still are IMO, but at least the other distros can compete). Since I have invested in learning the Debian layout, it doesn't make sense to switch to another distro. What distro are you using?
