You can mark them as a to-do, and then drag and drop them onto the "To-do 
List" icon on the left.  That will actually create a todo entry.  Popup 
window and the whole 9 yards.

I think the "mark message as" options are simply that ... marking a message.  
Maybe it's on the slate for a future feature.
