I do believe genkernel generates it's own kernel config.

Try compiling it yourself.

#cd /usr/src/linux
#make menuconfig 

(set your config...)

#make all
#make modules_install
#make install

(fix grub/lilo if necessary...I just set the default entry in menu.lst 
to /boot/vmlinuz as that will always point to your new kernel after make 
install)
