Hi Sean, Linux uses a file system hierarchy. http://en.wikipedia.org/wiki/Filesystem_Hierarchy_Standard
You have a /home partition which is mounted on the root partition. This is where all of your user data and configs for you desktop user account are stored. If you plug in a usb stick it will generally auto mount it in a folder at /media or /mnt depending on which distro you are using. The mount points themselves are configured in /etc/fstab.
