If you want to use this with Linux *and* Windows, your only real choice is NTFS unfortunately. Microsoft updated FAT (now called exFAT), but I do not think that this is well supported by Linux (I have not tested it).
While Linux does have excellent support for FAT32, there are a number of limitations (such as maximum file size) that make ntfs a "better" (less crappy) solution.
