I'm assuming you're talking about intermediate files when building a
custom command. If they are listed as the OUTPUT of the custom command
they will be cleaned:
ADD_CUSTOM_COMMAND(
OUTPUT ${CMAKE_CURRENT_BINARY_DIR}/real_output.txt
${CMAKE_CURRENT_BINARY_DIR}/intermediate.txt
COMMAND ...
)
