There is one minor bug with this command that I've filed below that
people should be aware of. It will affect you if you're compiling the
same source file twice.
I can not reproduce the bug you have given... It sounds like something
else is going on in your cmakelist file. I don't think the if statement
or set_source_files_properties is that broken....
