The only solution I found is: use only a subset of the projects in one solution. If you use my patch (http://www.cmake.org/Bug/view.php?id=3218) you are able to open a subproject in your tree and pull only in those projects that are needed to build the current project.
This way you don't have to click "yes" that often. But it's still annoying.
