The target of CONFIGURE_FILE is generated at "cmake time" i.e. when you run cmake. However I think that (at least it works like this for my project) if the source argument of CONFIGURE_FILE changed or if the target disappear, a simple "make" will trigger cmake re-launch and the file will be regenerated. Could you try this?
