This was the case for cmake <= 2.4, but is not the case anymore for 2.6 and above. A small executable is built and the byte order of a special string inside it is checked. Please have a look at Modules/TestEndianess.c.in to see how it works. If you don't find the problem, please send the created binary directly to me.
