then I have a bunch of custom command in the concerned CMakeLists.txt:

look for
#Exec Lex
in the later file and look around.
I'm using those: http://www.cmake.org/Bug/view.php?id=4018 which also
add very useful macros for adding flex and bison targets and
dependencies between them.
