The skylights are a beautiful addition to the later C&C designed boats. I love seeing the entire rig from below. I have a couple of leaks in the corners of ours. I don't think the boat flexes much in this area, but there is a slight crown to the frame and the plexi wants to be flat. The plexi flexes when anyone stands on the windows to flake the mainsail, which lifts the corners of the plexi. Leaks. Stupid me for doing that for the first few years I had the boat. Stupid designer or builder for not using a stiffer material. It's the most natural place to put your foot and should have been built to support at least two crew standing on it. Oh well.
FWIW, I've seen smoked glass used on other boats in there skylights and companionway slides. The glass appears to be bullet proof and molded to match the camber of the deck. If it is like the skylight on a 37+ there is no depression the lens fits into, no frame, the lexan panel just lays there so the choice of adhesive / sealant is very important.
