If you have transducers working on the same frequency you will get crosstalk. If you have one instrument @ 50 Hz and one @ 200 Hz there should be no problem. You can get around this by mounting the transducers very far apart, but apart from showing you what you just hit I don't see much point in having one at the stern. In-hull transducers generally lose a lot of depth because the signal is attenuated by the hull, the thicker the hull the smaller the signal. They don't work at all with a cored hull unless you remove the core in that area and replace it with solid glass. If you can put up with limited depth, the in-hull installation will be easier and probably won't leak. : )
