if there are web sites (e.g virtual hosts) in /home/sites/site# then 
chmod -x will not help.
because you will get 403 Forbidden error on your browser.
if you imply the administrative interface of cobalt by saying "gui" , no 
you should
not get any trouble with it.
 chroot will only make cobalt's daemons to be jailed in a 
/chroot/service-name directory .
(usefull when a intruder wants to hack your sendmail service and get a 
root shell)

but have look at http://www.gnujobs.com/Articles/23/chroot.html#ssh
to make ssh chrooted.
