I am guessing you are putting content into /var/www/cobbler in some
location and cobbler is removing it.

If you are hosting your own repo structure it should live outside
/var/www/cobbler.

Cobbler internally mirrors things to /var/www/cobbler/repo_mirror (if
mirroring), though you should not put your own content there either,
just to be safe.
