The RPM saves a copy of the config in /var/lib/cobbler/backup. Forgot to mention. Assuming RPM %post ran, that is. Anyway, if cobblerd was not started, it wouldn't delete them. My theory was what would happen if an old cobblerd was running with a new cobbler, if that were possible, due to RPM %post not running and/or failing for some unknown reason.
