If you have deleted the original packages from the remote repo I suspect
the (now invalid) remote repo metadata files will confuse reposync
heavily if you try
to sync that repo again.

It shouldn't care, provided you have the repo set to disable updates.
You might possibly loose group information depending on what you do.
