Any printer that can be seen by Print Center can be used by all applications by default. If you are a printer vendor, then you can do additional things, but you will need to write to CUPS (the subsystem that eventually handles all printing on Mac OS X).
Changing printer settings for an App affects that app only.
Some printer settings are system wide, some are tied to print sessions. What settings do you need to change?
