In short:

Cocoon 2 is a *servlet*, with lots of supporting libraries and some
configuration files; and servlets are part of the J2EE architecture.

This means, C2 is J2EE compatible out of the box; it may just take some
time to figure out how to set your J2EE application with the C2 in the
way which is best for you.
