With Cocoon 2.0.x there is only one main difference: Error handling, you have an error handler on a <map:pipeline> base.
Starting with Cocoon 2.1(-dev) you can also choose the pipeline algorithm for each <map:pipeline> section - so e.g. you can turn on caching for one section and turn it off for another.
