Have you tried using entity catalogs? Look in the cocoon.xconf, you'll find an entry for an <entity-resolver>. The catalog file is probably in $COCOON- ROOT/resources/entity/catalog. Load that up, and see if you can edit it to map the DTD to the DTD file. I've never used it, but it is worth trying for this.
