It sounds like the way in which your packaging your application is not 
correctly packaging files needed for Java's ServiceLoader.
Please take a look at 
https://stackoverflow.com/questions/44365545/apache-beam-unable-to-find-registrar-for-gs
 and instead of looking into 
*META-INF/services/org.apache.beam.sdk.io.FileSystemRegistrar*, find whether 
*META-INF/services/org.apache.beam.sdk.coders.CoderProviderRegistrar* contains 
*org.apache.beam.sdk.extensions.protobuf.ProtobufCoderProviderRegistrar*.
