When starting Apache Netbeans (incubator) 9.0 the splash screen covers all
windows beneath it, including message boxes.
This means you are unable to respond to the message boxes unless they are
bigger than the splash screen as you can't see them or bring them to the front.
Possibly the Z-Order of the Splash screen is too high.
