We have the same problem with other languages as well. The code coverage 
coloring should be changeable either under Fonts & Colors | Syntax (I think 
there is/ was a patch to the php cluster to support this:

 preferably under Highlighting or its own category (similar to Versioning and 
Diff). The screenshot is for Dark Nimbus LAF (using Norway Today color scheme), 
it is a bit better when using Darcula (and its color scheme).
