No, only the EtherCAT peripheral setup is supported for now. To run EtherCAT com in your app you need to use an EtherCAT slave stack supporting xmc48. We are using KickCAT slave (https://github.com/leducp/KickCAT), but I know SOES (https://github.com/OpenEtherCATsociety/SOES) also support it.
